Bowyer was hoping to guide the Manchester club into the play-offs but they fell two points short despite a 3-0 home win over Leyton Orient on the final day of the campaign.
He has now returned to the Rams as Under-23 coach after they dramatically avoided relegation from the Championship on Saturday.
Bowyer said in a statement: “The agreement was until the end of the season and unfortunately it’s the end of the season, so I’ll be with Derby’s under-23s on Monday night at Manchester United.
“It’s a mixture of emotions, it’s like getting one of those fake lottery tickets. You can’t say ‘it was down to that game’, it was over the course of the season and unfortunately, we’ve just fallen short.
“I think we’ve lost three games since we’ve been here, and all three were 1-0, so that shows you how tight the games were and how hard they’ve pushed.”
Co-owner Gary Neville will be tasked with leading the managerial hunt.
Salford are owned by a host of United legends including Nicky Butt, Ryan Giggs, Phil Neville, Paul Scholes and David Beckham.
The League Two side will be hoping for more managerial stability in the dugout after having three managers throughout the course of last season.

SunSport revealed how co-owner Neville, who is tasked with leading the Class of ’92 hierarchy, held a huge inquest into Salford’s season.
Salford’s 2-0 defeat to Cheltenham at the weekend leaves them six points off the last play-off spot.
And the sky Sports pundit has turned to Bowyer in a bid to salvage the campaign and make a late charge into the top seven.
Bowyer said in a statement posted on Salford’s website: “I’m delighted to be here, I’ve got to first and foremost thank Wayne Rooney, Darrell Russell at Derby County for being so helpful to allow me to come here.
“Obviously today is a case of meeting the players and setting the expectations of what we expect of them from now until the end of the season.
“We want them to be playing aggressive football both with and without the ball, and have a right good go at these remaining 11 games.
“We have an opportunity like everybody else in this league to try and force our way into the reckoning to try and get into the play-offs and see if we can do that.”
    THIRD TIME LUCKY?
Bowyer, 49, has been with Wayne Rooney’s Derby since September following a managerial stint with League Two Bradford.
He spent 11 months with the Bantams winning just 14 of 48 matches before being given the axe.
Before that the Manchester-born boss had led Blackpool to League One at the first time of asking via the playoffs and also spent time in the dugout at Blackburn.
Bowyer will become the club’s third manager of the season having sacked Graham Alexander in October.

Richie Wellens was sacked as Salford manager on Monday
Co-owner Gary Neville led the inquest into Richie Wellens’ sacking

Salford’s sacking of Wellens came just a week after the club lifted the Papa John’s Trophy by upsetting Portsmouth at Wembley.
But Neville and Co were determined to prioritise the club’s league finish and were left unhappy following a run of one win in eight matches.
Wellens, who started his managerial career at Oldham Athletic, is understood to have been asked to change his possession-based style into Route One.
It is understood he refused to change his philosophy on how to get to League One and paid the price.
The decision to part ways with Wellens saw Neville mocked for previous comments on giving managers a chance.
Fellow pundit and regular Nev troll Jamie Carragher dug up a two-year old tweet from Neville saying sacking managers in their first year wasn’t right.

Scunthorpe forced to call off next THREE League Two matches after coronavirus outbreak with 18 in isolation

SCUNTHORPE have been forced to call off their next THREE League Two matches after a coronavirus outbreak has put 18 players in isolation.
Eight of their players have tested positive for Covid-19 and another ten will have to self-isolate due to being in close contact with the others.

That is effectively their whole match day squad, with the remaining players not training for a week.
The club released a statement on it’s website earlier today detailing the reasons why the games was being postponed.
The statement reads: “Scunthorpe United can confirm our next three Sky Bet League Two games have been postponed due to the rising number of Covid-19 cases among the playing and coaching staff.
“Due to these cases, the club has advised the EFL it is unable to safely fulfil the fixtures against Salford City (Tuesday, October 27), Colchester United (Friday, October 30) and Port Vale (Tuesday, November 3) at present.

“Following testing on Monday, a total of eight players have now tested positive for Covid-19, with a further ten having to self-isolate due to coming into close contact with those particular players, leaving just ten players available. As a precaution, training for the unaffected players and staff will also cease for seven days.
“The club is following all of Public Health England and the EFL’s Covid-19 protocols and will not name the players in question. We ask that their request for privacy and confidentiality are respected at this time.

“We wish those affected a swift and safe recovery, and look forward to welcoming them back to the club soon.”
The three games in question are against Salford on tonight, Colchester on Friday and Port Vale on November 3.

The EFL has indicated an investigation will be opened into the circumstances of the postponements while new dates for the fixtures will be arranged.
Scunthorpe’s would-be opponents tonight, Salford, were understanding of the issue and wished the club well on social media.
On their Twitter they wrote: ‘Tonight’s game at Scunthorpe United has regrettably been postponed due to a number of Covid cases at Scunthorpe.
“A new date and time will be announced in due course but in the meantime our best wishes for a speedy recovery to those affected at @SUFCOfficial.”
This is not the first time a club in the lower leagues has had to postpone a fixture due to coronavirus.
Earlier this month, Crewe’s tie against Oxford was cancelled twice due to Covid-19.

The League One clash had originally been due to go ahead on October 3, only for Crewe player Omar Beckles to return a positive result for coronavirus on the morning of the game.
This prompted them to postpone the match just 32 minutes before kick-off, causing outrage and sparking a police investigation.
Crewe then postponed the match again after two more players tested positive for Covid-19, while a third was already in self-isolation.
