Munandar was taking part in an Asia Talent Cup race.
He was transferred to hospital in Kuala Lumpur by helicopter.
But, despite the attempts of medical staff, he was pronounced dead.
The incident occurred at turn 10 on lap one, with the race immediately red-flagged and halted.
Munandar was the standout rider in the 2019 IATC season, with two victories, two second places and two third-place finishes.
He was poised to fight for the Championship this weekend.
A spokesman said: “The FIM, FIM Asia, Dorna Sports, and all those in the Idemitsu Asia Talent Cup pass on our deepest condolences to the family, friends and loved ones of Munandar.”
It follows the death of Anthoine Hubert at Spa-Francorchamps in Belgium in September.
The Frenchman, 22, suffered a huge impact from the car of American Juan Manuel Correa at about 170mph at the Raidillon swerves in the F2 race.
Motor-racing chiefs have called for more safety measures in the light of a series of crashes this year.
This is believed to be the first motor-cycle fatal crash for some time.
The last was believed to be back in June of 2016 when Moto2 rider Luis Salom died.
The Spaniard was killed at his home circuit, the Grand Prix track of Catalunya.
But this latest fatality will prompt safety chiefs to investigate improving safety at tracks across the world.
