Trailing 1-0 from the first leg, the Old Lady went behind on the night when the Memphis Depay converted a penalty despite Rodrigo Bentancur appearing to tackle Houssem Auoar cleanly.
Ronaldo then levelled with a controversial penalty of his own after Depay was adjudged to have handled a free kick despite his arm being by his side.
And the Portugal captain then fired a thunderbolt into the top corner from outside the box, but it was all in vain as Lyon held on to set up a tie against Man City.
